XC is the close ratio transmission, motorcross.
XC-W is the wide ratio transmission, enduro.
That should be the main differences.
In the past there were 3 models.
SX - motocross version (close ratio tranny), no lights. larger carb.
EXC - Enduro Cross Country (wide ratio), kick stand, lights, large tank.
MXC - Enduro (close ratio tranny), kick stand, lights, large tank.
The MXC model was dropped and the SX was added.
Then the SX model was dropped.
The XC model added.
In 2007, I think the XC model is being dropped.
EXC wide ratio tranny vs SX/MXC tranny.
1, 2nd are lower 3rd, 4th, 5th, are the same. 6th is taller.
One difference in the XC-Ws is the suspension. It not only has a plusher setup, but the forks are open-cartridge units instead of the SX and XC dual-chamber units that separate the oil for the rebound and compression damping functions. According to KTM, it's easier to get an off-road setup with the open-cartridge design. The XC-Ws also get machined triple clamps this year with two off-sets. A specially tapered steering stem on the XC-Ws allows for more flex on sharp-edged hits.
